Really, this episode is a psychodrama, in which Arthur/Merlin seeks to reconcile his homosexuality with his masculine identity.
Nimueh, here, ofcourse represents the danger of the Feminine. She carries a poison, which is delivered via a chalice (a classic symbol of womanhood).
